Many people think the The Original Series is special, and it can be hard to put one's finger on exactly why. I'm sure many explanations can be given, but I can think of at least one objective quality of TOS that is lacking in all of the other series: a relationship triangle. Three characters that interact together, that have a bond with each other. There is only one such relationship triangle in TOS, but it involves the three most important characters: Kirk, Spock, and McCoy. The other series, especially The Next Generation, have lots of pairings. Picard and Riker. Picard and Dr. Crusher. Riker and Troi. Wesley and Data. TNG has a lot of pairings that overlap, but I cannot think of a true triangle relationship (not a love triangle, that's different) in that show. It may be that pulling off a good triangle relationship is difficult, but perhaps, just perhaps, that is what gives a certain depth to TOS that makes it special.
I don't think they quite pulled that off in the new movie, but perhaps sequels will firm up this three way relationship. I guess time will tell.
