I'll begin with the fact that I have no inside knowledge, and this is just speculation on my part....
With the way things have gone in the first two parts, it seems like there are two Charlies: 1) the Charlie who was obsessed with Kirk and killed his mom, 2) the Charlie who never knew Kirk because Kirk was never born. Once the original Charlie changes the timeline, he ensures that there will be two of him, the original (Charlie 1) being unaffected by the changes, but Charlie 2 necessarily exists as a result of the changes. We have, of course, seen only Charlie 1.
So where is Charlie 2? Some ideas:
A) After ensuring that Kirk will never be born, Charlie 1 prevents the ship carrying him from crashing on the planet and Charlie 2 grows up with his family to be a normal human.
B) Charlie rescues himself after he gets his powers -- in which case Charlie 2 becomes a leading candidate for Curate Prime. Maybe there is now the good "evolved" Charlie and a bad Charlie.
C) Charlie doesn't rescue himself, but without Kirk, the enterprise encounters Charlie with a different captain, one Charlie doesn't respect. The result is that events move faster than they would have, and Charlie is able to escape before the Thasians can act. Again, Charlie becomes a leading candidate for Curate Prime.
D) Charlie doesn't rescue himself and without Kirk, no Federation starship encounters Charlie. Without exposure to other humans, Charlie 2 does not realize things can be different, and so he never tries to escape the Thasians.

you forgot the possibility that altering the timeline all the events regarding charlie simply didn't exist. In that case the original charlie (from the original timeline) survived simply becouse he has the power to live outside time

No, I would say there are other explanations for Charlie 1 continuing to exist besides his superpowers.
1. The Guardian protects him. Kirk and Co. were protected on the planet. Now, Charlie 1 is not on the planet when he changes time, but he might still be protected by the Guardian's energies by having passed through it.
2. Charlie 1's timeline can't be completely erased. Otherwise, Charlie 1 can't go back in time to change time. Charlie 1's exists as an alternative possible universe whose actuality has been erased but whose possibility still exists.
3. In line with 2, one could view the changes a person creates in the timeline as a wave that moves forward through time but not back. The person making the change is behind the wave and thus remains unaffected but anyone present in a time period after the changes is swept up in the wave.
